My guess is the kids will go elsewhere at least Rita's kids. Prob with their father or grand parents. For Dex's kid I'm not sure, maybe he'll get a good nanny. They cant tie Dexter up like that in a show like this.
Uhh, don't you see the obvious plotline? Dexter will raise his now-fucked-in-the-head son just like he was raised by his father after seeing his mother murdered and being discovered in a pool of her blood...
It would be years before that would even get interesting (teens). So I don't really see that adding too much to the series.
I can see Dex contemplating all that future stuff and that causing some distress, but in the mean time he'll prob get someone to watch the kid most the time so the story can go on. Kids take all the fun outta life for serial killers too.

I kinda hope they start the next season 8 years from where this one left off just so they can explore that.
Either way, everyone that watches Dexter should know the show well enough to accept the possibility it wasn't Trinity that killed Rita. Stranger plot twists have happened. If something seems too obvious, it should be doubted.
First off, to WickedJoe, Rita's kid's father got KILLED in prison and there was a funeral for him, remember? So I don't think that they will go to him.
Now, according to my woman who actually read all the books prior to the Showtime series, both Astor and Cody are pretty well fucked up and BOTH end up being little killers in their own right.

I've only read the first two books in the series, but if you want a different take on Dexter, I'd suggest you pick them up and read them too. Awesome ending, just watched ep. 11 / 12 last night. I was slowly growing tired of the show and it being the only one I watch it was kind of disappointing. Now that "she's" out of the picture I think it's going to get a whole lot better. No more family bullshit, more action like season 2. I'm excited and you guys should be too!
