Best Way to Cloak Affiliate Links?

I'm hearing about SEO'd sites dropping in SERPS due to them having affiliate links. What is the best way to get around this?

PHP redirect (or meta refresh) + restrict access to redirect directory via robots.txt

from my landing page it goes to my tracker and then from there to the offer.. where would i place the robots.txt and what do i place in it?

I like to use the htaccess redirect. I don't know if it is the best way I just learned that first so I ended up preferring it. Not sure if I should still mess with the robots.txt on it though.
