Let's say you're using something like What Runs Where to find mobile placements. Is there any way to tell whether the ad that's running on a site is from the advertiser/owner or an affiliate?

If it's going through a network redirect, then that's most likely going to be an affiliate. An advertiser has no reason to run their traffic through a network link. So that's one criteria to look out for.
