From your experience, which affiliate program is at higher conversion rate (or more profitable)?

both are ok depends how you drive traffic

I got very good results with both of them.

Amazon disadvantages are short cookie period but strong brand people trust and are keen to buy with 1 click. For books, cds and games amazon very good.

eBay is great - plenty of products (niches), bargain prices and different outpayment events - on bid, on purchase or on registration.

Well to be honest eBay is ok for all type of traffic u do.

I make almost ten times the profit with eBay.

eBay pays 50% and Amazon pays 10%, it's a no brainer.

Apples and oranges.

ebay pays 50% of the auction fees (~1.25-1.5% of the sale value on average). Amazon pays 10% of the total sale.

Thats right, ebay pays a percentage of their revenue, plus a base of $25 for new active registered users ($28/ACRU if you refer 50 or more in the given month.) While Amazon pays a percent of the total sale price.

I do like eBay a lot more, and hardly ever promote amazon unless its on my Squidoo lenses.
