I already did a G search and Youtube search and I can't find an answer to this.

I edited a PDF using Adobe Acrobat Pro but it left me with two problems:

1. The thumbnails page total doesn't match the actual pages
2. The pages on the thumbnails don't line up right with the actual pages

How do I fix these problems?

Unfortunately Acrobat isn't a page layout program. Although there are some editing tools in it, editing things in Acrobat isn't very intuitive or user friendly. It's primarily a format for distribution of finalized documents.

Ideally you would get the original document in InDesign, Quark, Word, or whatever program that was used to create it, edit it there and then export a new PDF version.

If you can't get the original document, you might be able to use the text editing tool in Acrobat to manually edit the page numbers, if the text is still editable and isn't rasterized. If the text is rasterized, you could put a mask over it and then manually add new numbers with the text tool on top of that. Of course this is going to be a serious pain in the ass if it's a large document. You might be able to try a few other things, but I'd need to see the document to be able to best advise you.
